how sould we calculate shipping AF rev?

Let say that we have 2 scenarios

2) Order shipped with register air mail - 12$
3) Order shipped with EMS - 32$ (5 business days)

We are not making any profit from the shipping and actually letting the shoppers choose the best shipping method for them.

How should we calculate the affiliate revenue?
With or without the extra shipping price?

Our point is that when someone orders with EMS and we need to pay extra for this affiliate
This can make the entire order unprofitable from our point of view.

What do you think is the best way to handle this case?

Most programs don't even include the shipping amount in the affiliate revenue calculation, just the total product amount. There's no money in the shipping, especially these days with the shipping costs skyrocketing. Down here EMS has gone up 25% this year and we actually lose money on that shipping method when it's all said and done.
